The best thing you can do if this is happening from stretching is position the skin in the place you desire, anchor a hand at the base of the penis, holding it in place and stretch with the other hand. If it is happening from girth work then change all girth work over to the SLowSquashJelq so no skin is being replaced during the exercise. As girth and length increase this skin will become filled with more tissue which should get rid of much of it.

Nothing really, these are normal for all men, the root is usually lighter than the skin. I guess you could try tanning nude, this may even out the color but really there is nothing wrong there, just normal.

This sounds like a vein becoming larger from the PE you are doing. As long as the bump is soft and goes away after training there is nothing to worry about. If the area become hard or feels like a hard string is below the surface, or if there is pain then there could be thrombosis forming but if these things are not present it sounds simply like a vein that has received increased blood flow.
