I have been currently running the beginner routine for a month now and have gained .25 in length by working everyday. I lost the gains by taking a couple days off. I am slowly adding sets and reps to stretches and jelqs overtime. I am wondering if i can replace the regular jelqs with SSJs for the same duration (10min). Is it good to switch out and perform everyday, or stick to the basics?

I wouldn't replace regular jelqs with SSJ unless you seriously dislike regular jelqs. If you prefer one over the other then do so. I highly recommend doing both though. Always perform a consistent routine and don't change it too often until you feel its time to increase intensity. Sometimes best times to increase intensity are in monthly intervals.

By all means YES! The jelq is a foundational girth exercise that quickly becomes too light or lack the intensity it once did and expansion suffers. The SlowSquashJelq will pick up that expansion and make it even greater. You will also find that expansion is much quicker with the SSJ. To make it super-powered I suggest adding the BathMate and going for the SRT 5x5x3 routine, nothing is better.
 
Will SSJ's deform/ruin my penis? When i tried it, the exercise looked like my was just bending my penis downward possibly giving it a downward angle after performed for a while

Let every small gain you make serve as a mood/zeal booster. Do not expect such gains to be permanent. Set realistic goals of 2.5 inches in length.
